    My spirit stones that are equipped are being used from time to time even if the tickbox/checkbox is not checked.
    Is it an already known bug?

    you may be pressing the default use alchemy stone button U on your keyboard - I tend to do this when i go to check my inventory I key is right next to U and i fat finger pressing I and U or just U then I often
