There is a reason why the EMP of Nuclear bombs are so deadly against machinery is because of there is a level of tolerance that no protection can avoid.

And in any case, you are thinking wrong. To defeat something like a fortress with a deadly gun, that is big yes, but never a death star; that is by all norms cumbersome to move, that requires manpower to operate, supplies, ridiculous levels of energy, maintenance, high level command, you dont use a small fighter or a commando that cant get in by normal methods. You use what as always been used in this case of situations: artillery fire. That means fire saturation by other types of weapons; so lets say it has shields against energy weapons, batteries of deadly weapons that can mincemeat a vessel that get close. In out current times there is a type of weapon that can simple outdo all that, a magnetic propelled aluminum shard, a Rail Gun. Its fired by an electric current through a rail that generated no recoil making it ideal to be used in space, where all of current solid shell weapons are useless,and since its still a solid shell weapon it will not be stopped by any EM shield or any type of effect. Second its is fired at crazy speeds of several many times sound speed, not limited by distances, and even if the Ion Cannon is a modern marvel it cant have a too hard plating shield because is a low orbit type of weapon, it must be kept light to do so. So there you go. OR if you want to still use the heroic stand of commando warrior type, you infiltrate the supply vessels... no need to go with a grenade through a heat port.

Artillery fire is too common and expected and any smart commander with a superweapon like that will make sure his superweapon fortress type thingy is protected against artillery fire. So I just send on super badass JediAssassinSpartanNinjaSamuraVikingSpaceNinjaPirateSithInfiltrator in to destroy it from the inside. Sort of how Connor takes over fortresses in Assassins Creed 3. He has the super latest in armor and weaponry that has been designed and tested to withstand any emp stuff that would shut down normie weapons.
